Yeah, I have the JPN version and unless they updated the US version, it looks like there's no saving in Free Mode, only in Story Mode. To elaborate, Story Mode takes you through the game's stages with specific characters for each stage, while Free Mode has you choose a single character at the beginning to run through the whole game.
